No they won't affect legitimate programs. They are specifically targeted at bugs.

After you run Spybot, it will present you with a list. Dump all of the items listed in RED fonts. Leave all of the Green Fonts.

When running Adaware, dump everything it finds.

After you have run all of those, download and run Ace Utilities.

This Trojan can be hard to find and remove so let me know how you are doing.
