I am sure that the single blastomere process takes more than one cell to sucessfully start the cell culture. I cant imagine that you can be that lucky everytime and not have to extract more than two cells.
More than two cells can be dangerous to the normal development of the embryo.

NIH Stem Cell Basics:
"The process of generating an embryonic stem cell line is somewhat inefficient, so lines are not produced each time cells from the preimplantation-stage embryo are placed into a culture dish."

My children were conceived in a Petri Dish. As with ALL IVF cases a biopsy was performed. They are now 8 years old and top of their class. So "NO", taking a cell from the embryo does not harm it.
