I use Gainskeeper for my stock & option trading. What is nice about their program is I'm playing options on etf's very frequently now. The gain/loss on those etf's have to be divided to 60% long term and 40% short term. It's again an IRS obscure rule which I was only aware of last year through this tax system I use.
