Probably, at least part of it. But this is an erratic country and the non-NATO ally status is significant and something we don’t use all the time.
Under U.S. pressure, Musharraf exposed Abdul Qadeer Khan, the widely popular father of Pakistan's atomic bomb, as a nuclear arms peddler last month. That angered many Pakistanis, and fed suspicions there and abroad that senior military officers approved the nuclear proliferation. It is my understanding that the United States overlooked the pardon of Khan and the possible involvement of Musharraf for certain favors, one of which pertained to our offensive to capture bin Laden.
Apparently Pakistan requires more payback and our ‘blackmail’ over the Khan affair was not enough.
I would also submit that this might be a deliberate move to sabotage the peace process between Pakistan and India. #msg-2417493
The fact that both Japan and Pakistan have non-NATO ally status and both border China and one of the most important objectives in this grand game of chess is to contain or surround the enemy could certainly be another reason for the status we have bestowed upon Pakistan.
