It shouldn't. I've made no such programming change and wouldn't. I prefer that PM's are kept until the user specifically chooses to remove it?

Are you sure you're not hitting "Submit/Arc" instead of "Submit/Keep" when replying? The former deletes the original and the latter doesn't.
