Computer is Up
I tried the 'scanreg/restore' but it only had the last 4 startups stored, and I had tried restarting it around 6 times, so all of the stored startups were not any good.
I ended up just going through the Win98SE root directory and doing Setup all over again. It took around 30 minutes but so far everything is working like normal again, as far as I can tell.
