MSE likes to remind you every week if the auto scan isn't run. They conveniently set the default scan to 3:00AM, when most machines are off. I normally set it to scan on Friday at 4:00PM just to make sure it gets done.
The notice of a suspicious program looks very similar to the weekly reminder, but goes away after a few minutes if you don't happen to see it and make it immediately remove the suspect bug. You may also notice that the system tray icon changes from green to red when MSE discovers something it doesn't like.
