The mentioned 3x3 and 3x4 matrices are used for processing of the location of vertices in a 3d space. It doesn't have to do with color spaces.

Such a matrix can be used to scale/move/rotate vertices and you can only process 1 vertex with such a matrix. The 3x3 ones are less flexible, but faster to calculate than the 3x4 ones.

Usually the GPU of a modern graphics card can do these operations. But they are usually processed on a CPU
- if there is no GPU support for it
- if it needs more accuracy
- if the algorithms are too complex or the results have to be processed further by the CPU (physics simulations etc.)
- if the programmer likes to do it on the CPU ;^)
