I know NYC's rail system dwarfs those of other cities, but you just reminded me of something else that makes NYC's infection rates appear so huge - I used to have to go to D.C. for business, and sometimes for pleasure, numerous times per year back in the day - and nobody drives into D.C. unless they have absolutely no choice, the traffic is insane and there's no place to park. Everyone takes the D.C. Metro into town - it's the 2nd largest rail/subway system in the US - it has 8 branches that terminate in various parts of MD and VA, plus more loops that stay within D.C. itself. But D.C. is not being over-run with the virus, so the rail system is not the reason why NYC is so bad - it has to be the crowded streets and people walking everywhere - IOW, what made NYC such a great place to live (if you like city life, that is) is also what's making it the most dangerous place to live right now. If the streets are now mostly empty of people, I would think that they should see a big drop off in actual new infections within 10 or so days, maybe less - don't recall exactly when DeBlassio shut the city down.
