Many of the people writing about this "controversy" have rightly pointed out that moral of the play is that while Caesar was a tyrant, assassinating him was wrong, and was what really killed the Roman Republic.
In a broader sense, art--even religious art--is often political. That's one of the reasons we have the First Amendment. As artists go, Shakespeare was no exception. Most of his tragedies are about kings who were killed, or killed others to gain power.
Perhaps they no longer teach Shakespeare in our schools..
