I wouldn't remove untrusted certificates.

That category is considered a "blacklist", and so if whatever program (lets say a browser) goes to a website and attempts to use an untrusted cert it should throw out a warning.

If the cert isn't in your untrusted folder, you may end up reloading that cert and it could potentially be mislabeled as trusted.
