I don't think they have anything to do with shorts. I believe they are trades made between two parties who use ECN systems instead of market makers. The market makers provide the liquidity required to match up buyers and sellers without matching exact price, which requires naked shorting. However, if two traders make a transaction through the ECN at an exact price, the market maker is not involved in the transaction. Thus, they show up as a buy and a sell at the exact same price for one transaction.

I don't know what it means in regards to the MMs and naked shorts though. It's possible it means nothing, or it's possible it means the MMs aren't filling orders enough and thus some investors are routing their trades around them to get business done.
