I'll take a stab at this... note that I am not a lawyer.
There are four types of patents (according to wiki)
Method
Machine
Article of manufacture
composition of materials
With this patent we are talking about a Method patent.

To violate a method patent, you need to do all the steps of the method.
Many methods will contain an Algorithm. In this context, an Algorithm takes numerical input, does some math to it, and generates a numerical output. It has been ruled that algorithms are not patentable on their own, but may be a step in a method.
If we look at the SVM patent, it goes something like this:
(1) Put your data into a computer
(2) Run the SVM algorithm
(3) Report the results

The HDVY claim is that steps 1 and 3 move this from algorithm to method. We will see how the court rules.
