I don't believe that it is accurate to say that Jefferson had nothing but contempt for religion. Just because he did not personally participate does not mean that he did not understand that there were more followers than leaders in this world and that the church could be a positive moral influence.
He advocated for the rights of the Baptists in Connecticut and this was the source of the doctrine of separation between state and religion.
