FWIW, TMF takes care of the "new messages" issue by tracking the latest message you've read in a thread, counting all of the messages after that as "new". For example, let's say there's 20 new messages. If you link to the 5th message in that group and then go back to your Favorites list, it will now show 15 new messages. This also works nicely when you have to stop reading through new messages before you finish. For me that treatment works much better than what is done at SI or IHUB.
