Justification for self-defense.

But it still does not justify the Isrealis from not allowing them to travel within their own country, or to be treated like second class citizens in their own country.

Of course such actions are justified. The Palestinians are at war with Israel and Israel is justified in doing whatever is necessary to defend itself.
