I read somewhere that the warrants were issues as collateral should the GSEs be unable to pay back the loans.



Don't believe everything that you read. The "warrants are collateral" argument has been debunked many, many times.

This post has an explanation of why the warrants are not, never were, and were never intended to be collateral.
