The FAA has issued guidance specific to Covid related operations: https://www.faa.gov/newsroom/novel-coronavirus-covid-19-update-0

Holders of FAA-issued Airman Medical Certificates or Medical Clearances may receive the COVID-19 vaccine; however, a 48-hour “No Fly/No Safety-Related Duty” interval must be observed after each dose.

All the professional pilots I know have been vaccinated.

The 48 hour limitation is a good idea, as it's not uncommon to feel crummy after getting any vaccine.
