I emailed A-Trade and asked them once I receive the Cert and the company resolved all of the issues at hand would they accept my cert for re-deposit. Here is there response:

I understand your concern regarding your SSSU security; however, we are unable
to provide a definite response on whether or not we will be accepting the
certificates for redeposit because at this time, we are not accepting opening
transactions for this security. Thanks.
