I don't believe that windows now keeps cookies in only one or two accessible places. I think there's now a permanent cookie folder someplace that isn't easy for the user to get to without administration rights and may even be encrypted. This probably isn't meant to be insidious, but to keep certain passwords and site info from being wiped.
I had to totally wipe everything I could find as cookies once to correct a credit union and sears online. Some buried permanent cookies were still being utilized.
